I drove it for almost a week before I connected my OBD scanner to check for codes, it read a P00FD code (Battery "B" state of charge performance), I reset the code, that cleared the light and it hasn't come back.

You would be the first to report that it doesn't. P00FD is the only DTC that is set when the aux battery is disconnected. Per the service manual, only stop/start is disabled when P00FD is set. Many other owners including myself have disconnected the aux battery without losing any functionality aside from stop/start.
